Rows are scaled to z-scores (mean 0, SD 1) so patterns across samples are comparable, and are ordered by hierarchical clustering (average linkage, 1 − Pearson correlation distance). Cluster heights match SciPy's linkage function; branch order within a merge can differ from other software without changing the tree.

Clustered heatmaps

A heatmap represents each value as a colour. Clustering reorders rows and columns so that similar profiles sit together, revealing groups of co-expressed genes and similar samples.

Scaling each row to z-scores shows the pattern across samples for every gene, regardless of its overall expression level.

Which distance should I use?

1 − correlation groups genes with similar patterns regardless of level; Euclidean distance also reflects differences in magnitude.
